News Corp confirmed the news after the company's chief filed papers at New York Supreme Court on Thursday.
The 82-year-old met Deng back in 1997 at a company party in Hong Kong. They married in 1999, with their big day coming just 17 days after Murdoch's divorce from his ex-wife Anna Maria Torv Murdoch Mann.
Their divorce was one of the most expensive in history with Ms Mann being awarded $1.7m in the settlement.
Murdoch was also married to Patricia Booker from 1956 to 1967.
The reasons behind the media tycoon's latest marital breakdown is unclear, but since the news has broken, social media sites have been inundated with speculation. BBC financial correspondent Robert Peston, who is said to be close friends with some of Murdoch's key staff, wrote on his Twitter account: "Undisclosed reasons for Murdoch divorcing Deng are jaw-dropping."
While Murdoch's biographer, Michael Wolff, added to the speculation as he took to his own Twitter account, saying: "I'm hearing the WHY, the big reveal, the scandal details, could come tomorrow."
There have been a few rumours regarding the couple's relationship for a while, with a source telling the Daily Mail: "This divorce is no surprise, it's been on the cards for a while. Wendi and Rupert have been living separate lives. She's a New York fixture and it interested in her own career."
Ms Deng is famously known for punching a man after he threw a pie at her husband during a British parliamentary committee meeting.
The couple would have celebrated their fourteenth wedding anniversary in less than a fortnight.
