The couple, who married in 1998, confirmed the news in a joint statement to the Press Association.
They said: "It is with sadness that we have decided to separate. Our focus continues to be the happiness of our son, and we would ask the press and public to allow us privacy as a family during this very difficult time."
Paul and Alex, who is a chef, previously split in 2013 after the GBBO judge confirmed that he had an affair with Marcela Vallodolid – his co-star on the US version of the bakery show.
However, he and his wife reunited a few months later. They have one child together, a teenage son.
