According to The Sun, the couple are believed to have made the decision shortly after Hollywood started working on a US version of the Great British Bake Off.
The 47-year-old was a judge on the BBC2 version, alongside Mary Berry, but for The American Baking Competition, Hollywood is working alongside 34-year-old Marcela Valladolid.
Ms Valladolid is a divorced mother-of-one and there are unconfirmed reports that the pair's close relationship since working on the show was a factor in the breakup of the chef's marriage.
A friend is reported to have told the newspaper: "Marcela loved his Scouse charm and he thought she was talented and gorgeous — the perfect package.
"During filming they got very close and count each other as close friends."
Today, in a statement from Hollywood's agent, it said: "We confirm that Paul Hollywood as separated from his wife.
"Their priority is protecting their son. He will be making no further comment on this private matter."
The confirmation comes after Hollywood attended the Bafta Awards earlier this week without his wife Alexandra.
Hollywood, from Wallasey on Merseyside, was the head baker at a number of smart hotels before finding fame on the television.
