The Glee star married psychologist Lara Embry in Massachusetts in June 2010.
According to People, the pair met at a fundraiser the previous year, but the 52-year-old has said the couple have now made the decision to end their relationship.
Speaking to the publication, Lynch said: "Lara and I have decided to end our marriage. This has been a difficult decision for us as we care very deeply about one another. We ask for privacy as we deal with this family matter."
Following the couple's wedding, the actress said that marrying Embry had changed her life and she enjoyed being a step-mother to Embry's daughter, Haden.
"I shouldn't say this, but I'd never dated anyone that I wanted to marry. I didn't think it was going to be out there for me," she confessed.
"But the minute we were married, I felt the difference. I felt like I am no longer alone. I got married - and I married a doctor!"
