The report by the House of Bishops said that church marriages should be between men and women, and same-sex relationships cannot be blessed, however the House of Clergy dismissed it at a meeting on Wednesday, 15 February.
The announcement has been welcomed by gay rights campaigners, but conservative evangelicals have voiced disappointment at the decision.
It is understood the report had called for a "culture of welcome and support" for gay Christians, but stopped short of accepting same-sex unions. This week's debate over the report's contents was to allow members of the Church's national assembly to share their views.
The vote on the report, however, is not binding but will be used to inform the House of Bishops' work and future discussions on sexuality and same-sex marriage.
The House of Bishops voted 43-1 in favour of the report and its proposals, while the House of Laity supported it by 106 votes to 83. To win approval, the report needed supported in all three houses. The House Of Clergy, which is made up of priests, rectors and vicars, rejected it by 100 votes to 93, with two abstentions.
Bishops will now have to produce a new report on the issue.
